Unfortunately, Square Enix still hasn't fixed this annoying bug for 3+ years now. If you want to play with the Moguri mod your best bet is to save often and open a ticket to SE to see if they'll get back to you. A few people found it happens less often by opening FF9 through its x86 folder rather than the launcher.
